Error description
Hang after STOP on the server is issued can be for many
different reason. In this particular case, the console dump
shows WAS main thread during JVM destroy:

JVM is waiting for all non-daemon threads to come down. In this
case, the following thread is a non-daemon thread, meaning
application is responsible for terminating it - JVM cannot do
it.

The thread above is not terminated because part of the shutdown
for this thread includes making a call to localhost. If
localhost is not defined, this call will never complete and
therefore the thread is not going to be shutdown.

To see if you have localhost defined, issue:
ping localhost
ping 127.0.0.1

In addition, you can also look at the FFDC log -
serverName_exception.log (in ASCII).

At the time of the STOP, there should be this entry:
1 10/11/06 14:50:39:850 GMT+00:00 java.net.UnknownHostException
                         com.ibm.ws.http.HttpTransport.run 125

FFDC log is located in:
WAS_HOME/profiles/default/logs/ffdc/

This apar will eliminate the need for localhost definition.
Local fix
define local host as:
localhost 127.0.0.1
or
localhost 1.2.3.4
where 1.2.3.4 is the specific ip address of your system

WebSphere Application Server fails to shutdown fully and hangs
in the final stages.
Problem conclusion
Code was dependent upon 'localhost' being defined to complete
the shutodown process. This dependency was removed.
