Custom code written to modify the header data on a response SOAP
message does not work as expected. The response header does not
get updated.

Holder classes are used as a mechanism for handling INOUT
parameters in JAX-RPC. They can be used in the case where
the implementation of the web service is a normal Java bean.
However, when an EJB is used, they cannot be used because
there is no way to manipulate the value of the holder during
the EJB processing.
Making the holders not implement the java.io.Serializable
interface will expose this to customers at development time
instead of runtime.
Problem conclusion
The WSDL2Java emitter has been changed so that holder classes
do not implement the java.io.Serializable interface.
